I did a comparison of the prototype with the final version of the game, and there were only about 19000 bytes different. Most of those bytes are from the first 0x8000 bytes of the ROM image, and I would assume they represent bug fixes that caused a shift in the bytes, rather than being anything majorly different. I highly doubt that the differences would be perceptible in the game. From the 20 minutes I played it side by side with the final version, there was nothing different.
